I started watching the X Files around October and now I'm at Season 8! (Yay!) Except Mulder's not really around anymore. (Wah.) I heard that Scully's gone in Season 9. (Tragedyyyy) So, my question is, should I bother with that season? Is it worth it?

Well, like anything - you’d want to finish it. Season 8 and 9 were also really hard for me to watch and finish (because Mulder and Scully in and out) but it’s worth it. :)
